The initialization wipes out any of the settings that you may have
put there with the ThinkPad tools. It seemed to be the only way I
could be sure that I didn't have any weird settings for the COM
ports.

The main problem seems to be that Win95 discovers ports that aren't
there. Try using the ThinkPad tools and disable *both* the IR and
Serial, and delete the Win95 COM drivers. Strangely, Win95 will
discover some COM port that isn't there.
