Linux boot from HDD (again)

I can't quite get my head around what is happening here. When I attempt to boot linux from a 540MB HDD the bios doesn't think there is a drive in there and ask for a floppy. But it's fine booting from floppy, and root being on the HDD. HOWEVER if I put the thinkpad in my docking station, it then boots from the HDD fine. I have previously been able to boot from the HDD standalone, but the situation usually changes after the first successful attempt.

Ideas?
