I'm confused about what you're trying to do. What I've done is:
1) Install Win2k
2) Install Win2k apps
3) Copy app files over from old machine using FTP or CIFS (Windows
networking)
Worked like a charm.

For upgrading Thinkpad users from Win 9x to Win 2K on the Thinkpad 600X, my
local system adminstrator Joel recommends alternative B, vs. the simpler(?)
approach A:
A: Install Office2K and other required apps compatible with Win NT/2K on
the new machine fresh and then manually copy user data files over the
network using a shared disk drive on the Win2K machine. Don't mess with
apps not Win2K compatible.
B: Install Win98SE over Win2K on the new machine. Don't bother with the
many custom IBM drivers. Manually copy all "non-system" files including
user files and applications onto the new machine. Re-install Win2K on the
new machine overtop of Win 98SE.
The benefit of B: There's no need to re-install all the applications
software with approach B.
I'm not ready to buy into Joel's approach. Any comments?
PS. What makes this really interesting is the high likelihood that the
first user to undergo this upgrade process in my org besides me is one of my
project managers who in the past has relied on me for Thinkpad advice...
