Problems with a 560 charging batteries

I have an IBM 560 133 that I recently bought at eBay. The machine flatly
refuses to charge a battery. When I turn the machine all of the lights
along the keyboard display light up for a second, and the machine works fine
in general. Except if never charges batteries. I've bought a new battery
for the machine and that didn't work. I've also replaced the DC D/C charge
unit on the machine. I've tested the power supply and it reads 16 volts
with no problem. I am fairly sure that the replacement parts, which I used
are in good condition, but as I bought them through eBay I'm not %100 sure.
Yesterday I went to Radio shack to try out one of their universal laptop
power supplies. After plugging in the adapter (rated at 35 watts) at first
the adapter didn't work and then we went over to a different outlet and
tried out the machine again. The sales rep changed the tip on the adapter to
negative and plugged the adapter into the back of the machine. Some smoke
came out from the left side of the machine and I quickly unplugged
everything. Well I was quite upset, but when I got home I found that
everything still passed except for my memory that died. (I had some spare) I
opened the machine up and I found a small chip near where the power comes
into the unit slightly deformed on the top. Every where else on the system
board seemed to be visible fine. Of course the battery doesn't charge
still... So I'm wondering if there is any possibility that the systemboard
could be the source of all my troubles? Has anyone had similar experiences?
