You could always just use a DOS AV program (eg, www.f-prot.com, the DOS
version is free for personal use) and run it in a DOS window.
If one is afraid that it will miss files which OS2 hides, then run from a
boot floppy or burned bootable CD. Most DOS-based AV software (like F-Prot)
also looks for non-DOS viruses (eg windows and macro viruses).
