I connect the T40 via a dock, using PS/2 cables (mouse & keyboard) to the
KVM.

You mean disable the trackpoint under the thinkpad configuration?
I did that, rebooted, and still the same issue. Also now on the laptop
neither does the trackpoint work nor the touchpad, so no mouse (when
removed from the dock)!

Should I disable the Thinkpad configuration itself?

I see 4 related tasks under the Task Manager:

TP98.EXE (this is the thinkpad configuration utility itself)
TP98TRAY.EXE
TPHKMGR.EXE
TPONSCR.EXE

How do you connect to the KVM? Port replicator, dock, PS/2 splitter cable?

If you disable the Trackpoint daemon, the KVM should resume properly.
Try restarting and then exiting the Trackpoint program from it's icon in the
system tray.
Alternately, kill the service/process from within task manager.
It's all related to the Trackpoint.
