Definitely sounds like a hardware issue. Any chance it is overheating?
  If it's not a heat issue then you're on the right track with
troubleshooting... just continue to remove parts from the system until
the issue goes away. Obviously that's easier to do with optical drives,
the dock, and memory than with a hard drive. For checking the hard
drive you could download the Drive Fitness Test from Hitachi and give
the HD a good flogging to see what shakes out.
